He pulled up gingerly in his follow-through after the final ball of his second over, holding his knee, having appeared uncomfortable throughout his short spell.
"Ben has some pain in his left knee and will be assessed on whether he can bowl during the rest of this innings," an England statement said. "He felt some discomfort at the end of his second over earlier today."
Stokes endured a difficult day, dropping Tom Latham when the New Zealand opener was unbeaten on 66, before the left-hander ultimately went through to a fifth Test hundred in his last 10 innings.
